Lincoln serves as the middleman between Michael and the operative while also relying on the help of Fernando Sucre (Amaury Nolasco), Michael's cellmate at Fox River, to facilitate the breakout. In order to save Sara and LJ, she tells Lincoln that Michael must locate fellow prisoner James Whistler (Chris Vance), who has information coveted by The Company, and break him out of Sona. Outside Sona, Michael's brother Lincoln Burrows (Dominic Purcell) tries to get his sibling transferred to another prison, but his efforts are derailed when Michael's love interest Sara Tancredi (Sarah Wayne Callies) and Lincoln's son LJ (Marshall Allman) are kidnapped by a merciless operative who calls herself Susan B. Lechero immediately distrusts Michael for fear that his celebrity status as an escape artist may threaten his rule. At the top of the prison pecking order is murderous drug lord Lechero (Robert Wisdom), who tells the new inmates that disputes are resolved via the gift of a chicken foot, which signals an inmate's desire to fight another to the death. But Panamanian prison Sona is no Fox River-the inmates run the ruthless penitentiary on the inside while armed guards beyond the fence stand ready to shoot any would-be escapees. Mahone studies Michael's tattoos, and feels that they are the key to finding the escapees.The third season finds Michael Scofield (Wentworth Miller) back in prison with disgraced FBI Agent Alexander Mahone (William Fichtner), ex-prison guard Brad Bellick (Wade Williams) and villainous Theodore "T-Bag" Bagwell (Robert Knepper). Lincoln hears Veronica's final words as she dies, and is consumed with grief. Employees of The Company arrive and kill Veronica for having unraveled their plot and for having found Steadman. Veronica calls 911, and then talks to Lincoln and tells him what she has learned.
Veronica locates Terrance Steadman in Montana, and finds that the doors are locked from the outside, holding him hostage (albeit willingly).

Michael's tattoo "Ripe Chance Woods" is a clue pointing to a cemetery where Michael has items buried in the grave of "E. Agent Mahone tracks Michael's credit card to a storage facility in Oswego, but quickly figures out that one of Michael's tattoos holds the real location. The escapees head for a location where Michael has things stored. He holds them at gunpoint until Abruzzi grabs the daughter and forces the hunter to give them his SUV and let them go. FBI Special Agent Alex Mahone has been assigned to their case and calls a press conference urging the public to turn in the "Fox River 8." Michael, Lincoln, Abruzzi, C-Note, and Sucre encounter a hunter and his daughter. It is the morning after their escape from Fox River, and the inmates narrowly avoid being caught by Bellick as they jump onto a freight train.
